I've been having this same problem for months now. Makes a great app almost unusable - if I'm away from my MacBook when this happens, it drains my battery to zero!

Has anyone else experienced this problem and found a solution?

Same behaviour here, as well. When a new version is available, a small blue dot appears in the top right corner. After having entered the system password in order to get rid of the dialogue asking for permission to install the helper application, I just let WorkFlowy update itself by selecting that option from the top right corner and I'm again good to go - at least until the next update. :-)

I had the same issue and updating Workflowy to the latest version seemed to fix it for me (it's been a couple of hours and no pop-up messages yet).

    MacOS Mojave 10.14.6.
    MacBook Pro Mid 2014
